The course aims at providing a comprehensive overview of the whole image processing pipeline in Electron Tomography (ET) from the movie alignment of the tilt series, 3D reconstruction of the tomogram, particle identification, and subtomogram averaging, all inside Scipion integration framework. The course is aimed at researchers of all levels wanting to adopt electron microscopy as one of the tools at their disposal for elucidating biological structures.

Hands-On Training Course that introduces the fundamentals and main tools needed to build an atomic model in the context of cryo-EM, starting from a 3D map and the aminoacid sequence of each protein chain. The tools will be used inside the Scipion framework (de la Rosa-Trevin et al. 2016) and examples will focus on the modeling by homology scenario, including AlphaFold2 prediction models.
Expected impact for young researchers
Atomic models based on high-resolution density maps are the ultimate result of the cryo-EM structure determination process. In this course, we introduce the basic tools needed to perform this task. Ph.D. students, as well as post-docs, will undoubtedly benefit from approaching this technique since atomic models guide our mechanistic interpretation of cryo-EM structures.

Subjecting matter to extreme conditions reveals a multitude of fascinating phenomena, and is applicable to a wide range of disciplines. From the extremophiles that exist in the deepest depths of our oceans to the exotic new materials that are made when atoms are pushed ever closer together, understanding the structure of materials at extreme conditions affects Biology, Chemistry, Physics, Geoscience and Material Science. In order to achieve its goals, high pressure research has been always at the vanguard of technical progress. It is a discipline in which equipment plays a particularly important role. State-of-the-art diamond anvil cells can now achieve megabar ranges of pressure, millions of times atmospheric pressure, with this beaten by an order of magnitude in dynamic compression experiments. In this manner, scientists are able to mimic the conditions in the interiors of giant planets. Nature is even more ambitious, as in the stars petapascal pressures (the order of tens to hundreds billion atmospheres) are reached. In the laboratory, we can even create conditions of pressure, temperature and magnetic fields that are not found naturally, allowing us to complement nature to explore more exotic phases of matter.
Therefore, the course will cover broad ground in the application of extreme conditions crystallography. The topics will span from fundamentals of high-pressure single crystal and powder diffraction, to presenting the many flavors of static and dynamic compression, to reviews of sources for extreme conditions work (synchrotrons, neutrons and free electron lasers). Complementary experimental (Mössbauer spectroscopy, X-ray magnetic circular dichroism, X-ray absorption spectroscopy, inelastic scattering) and computational methods will also be discussed. Diffraction analysis on the structure of liquids, glasses and nanocrystalline materials as well as multigrain crystallography will also be introduced. The lectures will be harmonized with the related sessions of interactive tutorials, providing hands-on experience to the attendees. These workshops will be focused on basic laboratory skills and the elements of data processing software related to the high pressure.

2021 Birkbeck/EMBO course: Image processing for cryo-electron microscopy

The aim of the course is to provide in-depth understanding of theory and practice in cryo-EM image processing, covering basic topics such as Fourier Transforms, image formation and CTF, to more advanced ones such as Bayesian methods, subtomogram averaging, postprocessing, high resolution refinement and atomic model building.
A series of pre-recorded lectures will be provided to watch in advance, and during the course there will be live video Q&A sessions with the experts. These will be followed by practicals on a wide range of commonly used software. The practicals will mainly be led by the software developers, giving a unique chance to understand in depth the ?black boxes?. In addition, we will have exciting live sessions and social interactions. We will only be able to take a very limited number of applicants, who will be selected based on a series of required criteria: skills and motivation: - some existing level of exposure to cryo-EM - basic familiarity with linux/command line operation - a commitment to continuing work with cryo-EM and to spreading the knowledge locally. technical requirements: - a fast and stable internet connection - ideally two monitors (or one plus a tablet: practicals will run on parallel guacamole and zoom sessions) Applications will only be open for a short time (closing in early July); we are sending this message now so that you can gather all the necessary documents in advance. The application form will require a cover letter, a CV, and a letter of recommendation from your supervisor. Please make sure it is clear in these documents how you meet the above criteria. One unique aspect of this clinic is the extensive use of computer laboratory problem solving and exercises that teach method development in a hands-on environment.
